Season two saw a departure from the standard 30 minute episode to 15 minutes to make way for the Terrible Thunderlizards. When the original  six Terrible Thunderlizards episodes were returned from Nelvana Studios, Savage Steve Holland was horrified to see that they had used the wrong color for one of the Thunderlizards. As a result, those episodes were sent back for correction, and the premiere of the Terrible Thunderlizards was delayed until November 1993. About half way through the season, Bill Kopp left to begin work on the short lived Disney Cartoon series "Schnookums and Meat", although he would continue to provide the voice work for Eek!

After he allows a mouse to drink the jug of lemonade, Eek must find more lemons. Unfortunately, the lemon tree is beside Sharky, who is watching his favorite program, Patriotic Warriors. Sharky is in love with Platinum, one of the stars. After a hilarious but futile attempts to gain the lemons he needs, both Eek and Sharky wind up falling into the Patriotic Warriors show. Eek fights mighty Bro Ken Collarbone and wins, makes a beautiful speech in favor of world peace in front of an audience of 25 million people, before being attacked by Sharky. Eek is beaten but saved by Platinum and so wins a consolation prize of a Sladamese language-a-matic tape.

They accidentally stumble upon a  devious Thugosaur plot to sneak over Jurassic City in a disguised inflatable dirigible, and pelt the city with bee bombs.  Scooter accidentally inflates with the gas from the blimp, which enables the humans to escape from Flechette by flying away. The TTLs use a new highly accurate disc-shaped bee bomb that bears an uncanny resemblance to a Frisbee. Flechette retrieves it....
